System Ninja sert à nettoyer encore plus en profondeur ses disques durs. Il trouve des fichiers inutiles à supprimer que Ccleaner n'a pas enlevé. Il ne s'y substitue pas mais il est un bon complément. Il permet ainsi d'optimiser le PC et d'augmenter ses performances. Il réalise une analyse heuristique pour trouver les fichiers (recherche pro-active).
Il comprend aussi une analyse des processus, un suivi des programmes qui se lancent au démarrage, une analyse du matériel du PC.
